"I had really good luck this past year and I had a really wonderful, amazing experience," says the actress. When asked point-blank whether that "amazing experience" was with her costar Jackson, Holmes fesses up.
"I'm just going to say that I met somebody last year, I fell in love, I had my first love, and it was something so incredible and indescribable," admits Holmes, who first broke out as a young star in director Ang Lee's 1997 film The Ice Storm.

I think you misread. Here's a quote from the article:

I think you're right, I went back and reread it, and it seems I did get it wrong! Thank God, I like her and really didn't want to have to feel bad for Tom

I wouldn't want to have to feel bad for Tom either...he's a little creepy...

She should have stayed with josh Jackson..I always rooted for them instead of Dawson on Dawsons creek..ya I used to watch it.

From the little I have seen publicly about all of this I am really proud of how strong her inner self is to gotten out of the situation. She looked more and more defeated as years went on.
I am glad that this doesn't seem to be a divorce from her cheating. I heard a comment her dad made "We are just glad we have our Katie back"

I would never feel sorry for Tom Cruise even if he was a BH. Tom Cruise cheated on his first two wives. Nicole Kidman broke up his first marriage to Mimi Rogers. He later cheated on Nicole with Penelope Cruz. He is a serial cheater and he may have been cheating on Katie as well. He probably was getting wife number 4 lined up, Katie caught wind of it and bailed on him first. I use to think she was dumb because she got involved with him but not so much anymore. She turned out to be a very smart cookie!
